1. Why do we say Borchi Nafshi on Rosh Chodesh?

That is the song they would sing in the Beis Hamikdash on Rosh Chodesh. The reason they would sing this song is because it includes the possuk, “Asah yarei’ach lemoadim – Hashem made the moon for the holidays” (i.e., to help us calculate the Yomim Tovim), and Rosh Chodesh is the day when the new moon is born.

2. Why don’t we say tachanun during Minchah on Erev Rosh Chodesh?

To remind everyone to say Yaaleh Vayavo during Maariv.

3. Why do we say Aleinu after Kiddush Levanah?

(1) Because Chazal compare Yehoshua’s face to the moon, and Yehoshua is the one who composed Aleinu.
(2) To show that although we just made a brachah on the moon, we are not serving avodah zarah chas v’sholom; we only serve Hashem, as stated in Aleinu.
